Flying into Jeddah allows you to reach Mekke quickly and begin your Umre (for Hac Tamattu) or pre-Hac worship with minimal travel time.
Flying into Medine's Prince Mohammed bin Abdulaziz International Airport makes sense if your itinerary places the Medine visit before Hac rather than after. This is a popular arrangement: spend 3-5 days in Medine visiting Masjid al-Nabawi and historical sites in a relaxed atmosphere, then travel to Mekke via the Haramain train for Umre and Hac. The return journey after Hac would then be from Jeddah. Some hacilar prefer this order because post-Hac exhaustion can diminish the Medine experience.
